This can happen when Flattening the file.

If your final print job is only CMYK (no spot colours) then there is no need to use Spot colours. You can convert the spot colours to CMYK. It's best to use Pantone book (printed book not online or anything) to get an accurate CMYK valuation, sometimes the conversion can cause a slight colour shift due to them being different gamuts (ranges of colour).

And if you don't need to flatten the file choose Adobe PDF 1.5 standard.

If this is going to Print, then check with your printers and ask them what settings to use, or better yet get a .joboptions file from them.
