Yes, once again code is messed up by our forum software trying to be helpful. Two hyphens get converted automatically. Sorry.

(Aren't you happy that you don't have to write a lot of colon-paren and semi-colon-parentheses in your code? They'd all get converted to smileys. :)

Are you creating the iPad catalog in Adobe InDesign? If so, how?! As a PDF? As an ePUB? As an app?

Why are you adding figure spaces? That sounds terrible! I would recommend using tabs, which can automatically align numbers for you. See this post:

I guess Adobe uses a different screen rendering engine. To me, it's not worse, it's just that Pages/Word is more bold/strong. I don't think there is any way to change that on-screen rendering in the Adobe products. Are you concerned about output or just readability while working?

It is possible that those are from a third-party plug-in developer. I am not aware of what tools they might be; most plug-ins from companies do not do this. Were you perhaps running some kind of special (non-Adobe) tool?

In CS5 you can import FLV, if I recall.

I don't think movies work in CS4's export to SWF… right? It's been a while since I tried.

Linking to a word file is fine, unless you make ANY changes (apply styles, edit, format in any way) inside InDesign. Then the workflow breaks.

I would suggest that your boss is missing how inefficient his request is. It would probably be much better to simply export a Word document (RTF) from InDesign if (and only if) they need the final print version. Or, better, just give the author a PDF — that's what a lot of publishers do.

If the problem is primarily exporting to PDF, it's likely something to do with pdf engine, not InDesign per se. Try different PDF Presets. Try different flattener settings, etc.
