Megan,

It’s hard to say without seeing your file or the PDF settings, here are a few things:

InDesign:
1. Swatches->Add Unnamed Colors (confirm there aren’t hidden colors) (Are there spot colors in the rest of the document?)
2. Window->Output->Separations Preview (uncheck black to confirm no other colors)
3. Make sure Black is chosen in your Effects (drop shadow, etc)

Acrobat:
1. Output->Color Conversion->change to No Color Conversion
2. Try a different Compatibility, i.e Acrobat 8/9, or PDF x/1a:2001

…and of course, export to IDML!

Worth a shot, anyway.
