I know this is an older post.

As long as you do not have a conflict with two separate files having the same name, you can dump all of the links into a single links folder and all of the InDesign files into the parent folder and you should not have any issues.

In regard to the different versions, you should consider a script that opens, saves, and closes the documents. An applescript or shell script should do the trick. If you do decided to explore these options, consider that missing fonts, links, and etc., may halt this type of automations.

Is there a reason that you want to up-save these documents? Are you trying to incorporate them into am InDesign Book?
