MemberIt was/is a known bug with CS3
If you change the page size by a tiny amount, click ok and that should fix it, then just go and change it back.

MemberI was curious because it didn't sound right, so I tried out what you described. It worked, no break stopped the url from breaking and it was forced down to the next line plus, this was with Paragraph composer on, which is the default and a preferred setting.

MemberI do like that shortcut alot, I can't even remember where I learned it but have known it for a while now, at least since CS2, but it was probably here.

MemberNot sure I agree with saving as a DCS file, these days I would be more likely to save as a psd file, but as he says talk to your printer.

MemberIt is not a clean border, ie. it has soft corners, but if you give your frame a dashed stroke with the same coloured gap as the frame fill colour, then use outer glow at 100% and also the frame fill colour. Voila!
Yes the corner is a bit soft (rounded) it works great if you have rounded corners anyway, and can be saved as an Object style.

MemberA custom package for archive would be extremely useful.
Most output for print is pdf based these days but after that “Packaging for Archive” is a big part of what we do for various publishers, and they all have their own specs for this, perhaps looking at various often used archive systems and making options for those would be a good starting point.

MemberOn import, make sure you have “show import options” checked. You will get the option to crop the incoming ID document to the Page, Bleed or Slug.
Beyond this I don't really understand what you are saying about lining up. If you are saying that they all have different slug or bleed areas then that is a workflow issue not a software issue.
