You can do that in CS5 though, can't you? Using the “Break Documenmt at Paragraph Style:” feature (in the “Contents” area of the EPUB export window).
Coudl it be that you have specified an extrernal CSS file in your EPUB export options but the file no longer exists in that location? Don't have CS6 yet but I know you can specify more than one CSS file so maybe one of them is missing/renamed?
Can you unzip both EPUBs and compare the contents? If the folder containing the images is significantly larger in the new EPUB compared to the old one then check your EPUB export settings. Perhaps they got changed inadvertently – perhaps went back to defaults?
