MemberI don’t think this has anything to do with RGB or CMYK.
The largest bubble appears larger in the placed version than it does in the edited version. The placed version appears stretched when compared to the edited version, and that could account for the color wash out.
How are you placing it in InDesign?

Member‘Nightmare’ is hyperbole.
Saving a PDF to .docx or even plain text is a useful option for someone with no access to the originating file or its software, someone with a need to revise and republish.
Is there clean-up? Sure. Can revisions be entered? Yes. Will the file need to be styled? Certainly.

MemberYou could also save the PDF as a Word file and clean the file there. Then place the fully editable file into InDesign as usual.

MemberJulia, if you have double paragraph marks (also called returns) you could use the Find/Change button to find ^p^p and replace it with ^p. That would remove the double returns.
Before taking action and while using the down arrow next to what you want searched and replaced, you could select story, document or all documents.
If the double returns were made by a style, adjust the style instead.

Not sure if I understand this question. If you are asking whether to place the text of the novel into master pages, the answer is no.
Master pages are for running headers, page numbers, guide rules, and the like. They are applied to pages.I echo David’s suggestion to refer to a book or videos to learn the basics.

The more cleanly styled the Word doc is, the easier it is to place in InDesign.
Open a new Word doc. Copy and paste all of what’s in the old doc into the new Word doc. Delete the very last paragraph mark from the new Word doc. This is an old trick editors use to fix misbehaving or corrupt Word files.
In Word Options, turn off all autocorrect functions except ‘Flag repeated words’ and Replace straight quotes with smart quotes.’
Examine the styles in the new Word doc. Ensure that every element is styled in the way you want it. If you don’t know what that means, study this: https://shaunakelly.com/word/styles/stylesms.html
One drastic way to apply styles from scratch in Word is to remove all formatting first. To do that, open the Styles palette. Select everything. Click “clear all” at the top of the palette. Again, you’re better off styling each element individually than letting Word automatically style or format anything.
If messing with Word is too daunting, remove all formatting from the Word doc, place it in InDesign and style each element there.

Your English is better than my Portuguese.You might have a more pleasing ePub result using .jpg rather than .png. That has been my experience.
I can not respond about the rest of what you’re asking because I mostly do flowing layouts on a PC with lots of memory.
