ParticipantThis sounds like stitching which is the border of where the transparency is flattened. If you export your PDF using Acrobat 5 or higher compatibility, these lines will not exist.
Further, they shouldn't print to a high resolution device such as a press, but they could show up on a desktop printer.

ParticipantYou can't turn it off, but the highlighting only works with a selection tool. So, you can hold down any key that would switch the tools to a non-selection tool such h for the hand tool. Since the tools are springloaded when you release the h key, you'll be back to the selection tool. That would keep the frame edges from hightlighting.
I've seen some rather heated remarks about this over the last few months and I have to say, I love this feature. It makes things so much easier to find and select but I understand that some of you would like to at least be able to have it as an option.

ParticipantIf you apply object styles containing the justification you would be able to synchronize that object style accross all of the documents.

ParticipantThat's pretty much the way it works. But it's not centered. It's aligned to the top and the left.
If you want it bigger you'll have to create it at a larger size, but please note that these files are to say the least a bit on the bloated side and take quite a bit of time to load.
