Anne-Marie ConcepcionMemberThe problem is that the endnote feature in InDesign is broken when trying to export to EPUB. Unlike the index feature, the endnotes won’t update their internal links structure to account for file-splitting after they’ve been created. So that’s why they’ll work if you keep the EPUB as one ginormous HTML file instead of splitting into chapters.

I don’t know if Sigil is smart enough to update all the endnote links, I haven’t tried.

Personally I keep critical INDD files, like client jobs in progress, in a synced Dropbox folder. You’re working locally, but Dropbox saves a version of the INDD file to the “cloud” every time you save a change. You can’t add notes or comments to a version (which sounds very useful in GoVersion), but at least it exists in case of emergency. I’ve been able to retrieve versions of a file before it became corrupt, for example, an hour before it was due at the printer’s.

Anne-Marie ConcepcionMemberPublish to EPUB 2.01 or 3.0; “with layout” was a failed experiment. (It has nothing to do with Fixed Layout EPUBs, added in later versions.)
Be sure to validate the epub afterwards.
