The footnotes were copied over from Word and I double-checked for the hard return at the end of them. In In-Design, I am not seeing any other non-printable character other than the #.
Is there anything else I could be missing? What else should I be checking for?

There was indeed another frame hiding behind and I deleted it.
But I deleted it by moving the top frame that had the text. Once I moved this top frame out of the way, that’s when I could see the second frame which I deleted by selecting it. Since I deleted it this way, is there anything else I should look for to ensure it does not disrupt the ePub export?

And yes, Show Hidden Figures is turned on that’s how I noticed it.
The document is printing fine but am concerned it will create an issue with ePub.

The character is a ‘#’ in blue. So as I understand it, it could be a marker for End of Story (or Document, I guess?) or a ‘Figure Space’ per the link provided.
But there are no figures on that page or on the page before or after it.
Still don’t understand how to remove/delete it.
