I am working on a project that consists of an InDesign book made of 8 InDesign files (CS4). The TOC is in the first file, the Index in the last file. The first draft was completed and exported to PDF and all bookmarks and hyperlinks worked correctly. Now that it's time to make changes, both of these functions have stopped working. The resulting PDF has the bookmarks, but only the ones from the first InD file actually work. All of the others go to page 1. Most of the index entries are not working and also go to page 1. When I view the Index panel with the last file open, only a few are still there. I know 100% that I saved all of the files before generating the first PDF that works perfectly. If I open the first draft of the book from before I made any changes, and export to PDF again, it's broken as described. I figured I would have to re-do my work so I tried updating the TOC as this is less time consuming than re-doing all of the Index entries, and now I get no bookmarks at all! Please help! I have changed the name of the containing folder and I'm working on different computer today – that couldn't possibly be the problem (!?) , I'm just trying to think of everything. I am baffled.

clarification: the TOC links work from the TOC page, but no bookmarks appear in the bookmarks panel.

I've rebuilt the InDesign preferences and deleted temp files from the system HD.

Also tried creating a new book file, adding in all the InD docs, exporting to PDF, still no bookmarks in panel.

More info: back at the original computer and the original files that have not been touched since exporting the PDF that works correctly and now when I export a PDF with the same settings, it's not working correctly as described.

So we know it's the files and not the copy of InDesign or the computer.

So I exported each file to .inx and opened and saved each one and created a new book file and exported to PDF again, and still have the same problems: bookmarks in bookmarks panel all go to page one of the file except for those from the first InDesign file, most index links also go to page 1, and now some of the cross references that were working are not working and also go to page 1.

If exporting to .inx doesn't fix the problem, what can I do? I think I'll try opening in CS3!

No ideas out there? Has this happened to anyone else?

OK, it's fixed. I decided to go ahead and make the needed changes and worry about these issues later. After opening, changing, and saving each file I also regenerated the Index and updated the Table of Contents.

Apparently InDesign thought changes had been made when they hadn't and didn't know where anything was anymore. This I don't understand. This part was broken even when I opened the original files before making changes.

And, the changes I did have to make had nothing to do with Index or TOC entries. I've only worked on a few projects with Indexes, so I'm not the most experienced with it, but I don't think I've had this problem before, or that I had to regenerate the Index every time any file had a change.

I should not have to regenerate the Index and TOC each time there are changes in order to produce functioning links in the PDF, correct?
