I have some objects in my file that are boxes with rounded corners, colored “paper”, stroke of .25 black, drop shadow and inner shadow… Some of these objects keep disappearing from my file upon export. They all have the same attributes as I used the eyedropper tool to color them. Getting rid of the inner shadow seems to fix the problem, but of course that changes the way the objects appear in my document. And it seems like large objects with these attributes export fine, while smaller objects appear only as their drop shadows.

Seems like it wont export using any effect that darkens the outer edges. I’ve tried satin and a black inner glow set to multiply and it gives me the same results.

Try previewing the affected pages with Overprint Preview on before exporting to check the elements (or just change to Preview mode). You state that all elements have the same attributes, but having a white fill and/or stroke set to overprint will cause the problem you describe.
