How would I customize an existing font and rewrite it.
For example, the font is perfect besides for the uppercase “I”. I would add the top and bottom arms instead of just a straight vertical line.

There are many apps that let you customize fonts. Note that there may be licensing/legal issues, so you want to be careful about that. But, for example, this company has a couple apps that might help: https://www.fontlab.com/

I would reiterate what David said about licensing and intellectual property.

If the font is free for commercial use, could I assume that it is ok to edit it?
      How could I verify licensing?

Also, is there a way to make a glyph in the font always be used for that letter.
For example, if the font offers and alternate letter I in the glyphs, how would I make it so that every time I type the letter I it uses that glyph instead of the default I?

Just modify any letter to suite your needs, or you can replace it with any existing character inside the font if it is in a different location.

Does that need to be done in a font editing app or is there a way to do it in Indesign?

      Only in font editing apps.
