Yes that would be a very useful option. The route I took now is creating a global masterpage and then create a based-on master for every section and override and recolor the running headers on those masters, it works but for an automation maniac like myself this thing could work a lot easier if we had the option to create master swatches like you suggested, or a way to use grep styles that can target sections would open up a lot of doors too.
