No, Package just puts it all in one folder. There should be no need to keep the folder structure if you're packaging for output, but I have been pushing Adobe for years for a “package for archive” feature… if you're packaging to give to another person or for archival, then yes, of course, you may want to keep some file structure.

The problem, of course, is if you have files in folders all over a hard drive, how does InDeisgn know what “structure” you want?
