Use the book feature. You don't need to combine the files into one at all. It would be a problem concerning styles, unless you are 100% sure you are totally consistant.

If you are unsure whether the pagination is correct, turn off auto page numbering before you add the documents to Book.

Book will let you know if the pagination is right. (It displays the page numbering)

Also, and this is a golden rule when it comes to print, talk to your printer. Let them know you are unsure about the pagination and perhaps send them the pdf files to check over. They can then tell you if you need to do any further work.

Another easy way to combine all sections if you have Acrobat is to do it in that, but your printer will most likely be fine with separate files.
