Cross references destination missing when its not?

      Hi,
      I have a long book with lots of footnotes. the author requested the footnotes be end notes at the end of each chapter.
      I have used Peter Kahrels script and split story to convert them.
      Now if I go ahead and delete a footnote the entire panel / cross references in the document get messed up. they won’t updated automatically and are giving me a red flag that the destination paragraph is missing. I can manually relink them all but that will take hours as there are hundreds of end notes.
      Any advice?
