Try going to the menu Type > Document Footnote Options… Try changing the separator from the default “tab” or “^t” to a single space, or whatever you want it to be. also, apply a paragraph style for the footnotes. Now you should be able to do a text search for ” ” (two spaces, or whatever it it that you have that is wrong) be sure to search only the text with the footnote paragraph style. Then replace with ” ” (a single space or whatever you want to have as a spacer.)
