Welp, this is new. I’ve been making ePubs for over a decade. Export from InDesign but use only my own CSS, a stock document where I just edit the details. I just noticed recently that Apple Books respects every declaration in my CSS except the font. I don’t embed, but stick to system fonts offered by Apple Books. It even ignores serif vs sans-serif defaults.
Second clue is that older books I’ve designed, which once displayed fine, no longer show their original fonts.
The ePubs display properly in ADE, they validate, my CSS validates, and once converted they display properly in Kindle Previewer.
And yep, “specified-fonts” is clicked on in my Content.opf.
I’ve Googled the issue to death, expecting to find hundreds of screaming designers, but I’m finding nothing. Is it just me?

Sorry, Michael. I don’t have any advice other than maybe post this same thing to our Facebook group? That sounds very frustrating.

Thank you Mike for the kindness. I’ll try your FB idea. Curious follow-up as I keep troubleshooting: If I go with InDesign’s CSS only, it still doesn’t show specified fonts, not even serif vs sans-serif. But if I EMBED the fonts, Apple Books displays properly. Hmmmm…
I will follow up if I solve this.
