The setting you mentioned are how we should be set up. In fact, I have an applescript in the Indesign start up folder that ensures the settings are correct every time Indesign starts up.
But I think I now know what happened.
David, this one I did not know.
I just tried it and that is what seems happened. However, there is a dialog that pops up when you do this. Is there any way for this to happen without a dialog?

Thanks for taking the time out to answer. I was actually hoping that someone else had already had and fixed this issue, but I guess it is probably a pretty rare thing to have so many layers.
I have not read the Script UI guide you kindly gave a link for. Although I am sure it is excellent, I have no intention of learning another language at this time. At this point I will continue using my current work around and will eventually rewrite what I need in applescript.
