The InDesign C++ SDK is not easy to learn. It takes many months or years of learning and experimenting to gain the proficiency needed to accomplish what you want to do. There is no quick answer to your question.
You might want to consider hiring some help from an experienced InDesign C++ SDK developer.
There are still a few around (myself included), and you’ll probably be able to get in touch with some them on the Adobe forums, and try to find someone who has some spare time they could give to you.
Be aware that nothing in this area is easy – there are no ‘5 minute quick fixes’, and the people who know how to do this put a lot of effort into getting to that level. I don’t think any of them will be very keen on doing complex developer support for free.
P.S. Not sure what your level of proficiency is, but you might get some value out of one of my books. They’re dated now, but most of the info is still quite relevant.

Hard to be sure, but it sounds like there might be more to this issue than can easily be handled via this forum or via e-mail. Before I could help you I’d nearly certainly need a much closer look at the issue: I’d need to see and poke into sample documents, might need to get some remote access to a desktop computer where I can ‘see’ the various workflow components, inspect paths, ping other computers,…
We can certainly do that, but unless the issue turned out to be trivial, there would be a fee: our InDesign and InDesign Server expertise is our source of income.
So, if you get really stuck, and the issue is very important to you, feel free to ask our help!

You might want to try this – Batcher is a tool to automate the processing of ID documents with a script via drag/drop. It should allow you to drag/drop a folder with 8000 files onto an icon, and have them processed.

It's freshly written, so it's not perfect yet, but it might be enough to get you going.

Yeah, pretty certain it is. We also have similar issues with Illustrator overriding the 'Open With…' – all these issues we're hopefully be able to solve with the daemon. Pretty rude behavior by the Adobe apps, if you ask me.

Glad you like Soxy. What you're describing sounds correct – Soxy is continuously fighting apps that 'know better', and Adobe apps often do detrimental things to icons and file associations after Soxy left the stage. By the sound of it, this is one of those situations: I think you're right, and InDesign probably writes out a brand new file when you save the .indb, and destroys the old .indb in the process – and hence, also destroys the custom icon along with it.
By that time, Soxy has long disappeared from the scene, and hence, you're left with a new file which gets a 'generic', version-less Soxy icon. Soxy only comes back into the picture next time you double-click the .indb, at which time Soxy can slap on a custom icon – only to be thwarted again next time you save the .indb.
We're always concocting new schemes to try and work around the oddities of various apps (especially on Windows, things get positively hairy, with apps sparring for control over who gets to open the file).
One of the schemes we're working on is to keep a Soxy 'daemon' alive in the background to fix up things that happen 'at a later time' – we already do that on Windows, but we'll probably also have to do it on Mac, to re-adjust things after other apps have had a go at wrestling control away from poor wee Soxy.
When software development duty's to be done, to be done, a code cutter's lot is not a happy one.
