Check out the Units & Increments pane inside the Preferences dialog box. (Change the value when no docs are open to change all future docs.)
David BlatnerKeymasterI have seen some weirdness around panels being open, and yes I think that's a bug. But I haven't figured out exactly when it happens and when it doesn't.
I don't know where your neck of the woods are, but I hope we'll get there if we wander around long enough! :)

David BlatnerKeymastergirljosh: That IS interesting. It may just be a bug. There does not seem to be any way to tell InDesign that Paper is not CMYK. Even in CS5, if you make a “web” document, Paper is still defined as CMYK.
David BlatnerKeymasterNo, I doubt it's possible to move each mark independently. You're asking too much from this simple architecture. I think you're going to have to draw your own marks on the page.

I have the same frustration with object styles… you cannot set object size there, either.

I don't know why you'd be having problems like that, but I guess it doesn't surprise me too much. I think Marc Autret's indexing scripts are often better. Sigh. Maybe Adobe will revisit indexing in CS6… we can, at least, dream.
