Here is the guidance from NookPress support:
Embedded fonts are allowed, but the publisher should own the right to include licensed fonts. Encrypted fonts are not allowed. If your .epub file is rejected by NOOK Press with an error message saying “Encrypted .epubs cannot be imported into NOOK Press”, it usually means your file contains one or more encrypted fonts.
If the software you use to create your .epub file has the ability to encrypt fonts, you must make sure your software does not include an encrypted font in the .epub file

As per the last line, Nook has problem with encrypted font and not embedded font. Open your EPUB in Sigil(open source epub editor) and set font obfuscation to None. Save and then try submitting your epub again. I think it should work.
