Sounds like the fonts are specific to the document and located in the 'Document Fonts' folder within the project's folder. If that is the case they won't show as activated in your new document as InDesign now loads such fonts only for the doc they are related to. Have you tried to activate them with a font manager? That ought to solve your problem.
