Well, most people use the footnote feature in InDesign, which should apply the footnotes automatically. Word's footnotes usually convert into InDesign's footnotes (unless you're using a really old version of InDesign that doesn't do footnotes, I guess… or the footnotes are in a table… InDesign can't do footnotes inside tables).
