I don’t know of an easy fix, but there are two things I would do to help discern what is going on with the order of things now:
I would look at the text in the story editor. You can cut/paste in the story editor to get your text in the proper order.
I would ‘Show Text Threads’, which can be found under View/Extras. Then you can make sure your text frames are in order.

Not exactly what you’re looking for, but hopefully it helps.
