I just upgraded from CS3 to CS6 and can't seem to figure out a way to have two documents open on the desktop side-by-side. This was simple in CS6, but unless I'm missing something, which is very likely, I don't see a way to do this. It seems to be CS6-wide. I can't do it in Photoshop either.

It sounds as though you're running into the Tabbed Documents feature. You can documents apart by dragging their tabs at the top (just like a web browser). If you have the Application Bar open (from the Window menu), you can also select one of the icons in the Arrange Documents popup menu to set your documents up side by side or in a grid or whatever. You can also use the features in the Window > Arrange menu to set up more than one document separately.

To view two pages side by side,
      In Design:
If you have a document with multiple pages=
Click on ‘Window’ at the top bar > click ‘Arrange’ > then ‘Split window’.
It will let you edit two pages side by side.
      Photoshop:
Photoshop only allows you to open one image per window, so if you have a PDF with multiple pages, you would have to start by=
Click ‘Open’> choose a file with multiple pages (i.e. a PDF document) > click on the file you want > Open > Select the pages/images you want to open by holding down the ‘apple key'(or the windows equivalent) or hold down ‘shift’ and select the block of pages you want open > click ‘OK’> THEN…
Click on ‘Window’ at the top bar > click ‘Arrange’ > then choose the layout you want (i.e ‘2up Verticle’or ‘4-up’etc).
      Important:
On photoshop, the separate windows will be saved as individual files, while on InDesign, they would be saved as the same file.
      Hope this helps.

The Window/View/Split option allows you to see two views of the same document. This can be helpful when you want to work close-up without losing sight of the entire page.
Instead, with two or more layouts open select Window/Arrange followed by the layout you desire. There are options for two-up side by side or stacked, and also some options for a larger view with a few smaller views for other files.
Each window/view created can contain multiple tabs (layouts) which could allow you to the file you are working on one side, and all reference files tabbed and available on the other side.
