Note the Packaging an INDD file makes a *copy* of the INDD file in the Package folder. You are still left looking at the “original” INDD file in ID, wherever it’s located.

So if you need to do this … can’t use Copy Links To … you should close the open INDD file and either archive it or delete it, then open the one in the Package folder.
