The problem is that the endnote feature in InDesign is broken when trying to export to EPUB. Unlike the index feature, the endnotes won’t update their internal links structure to account for file-splitting after they’ve been created. So that’s why they’ll work if you keep the EPUB as one ginormous HTML file instead of splitting into chapters.

I don’t know if Sigil is smart enough to update all the endnote links, I haven’t tried.
